Molecular Dynamics (MD) simulations are commonly employed for the study of the structural and dynamical properties of molecular systems. However, inaccuracies in the force fields and inadequate sampling of the phase space may compromise their reliability in reproducing real-world structures. The incorporation of direct constraints from experimental data would substantially improve the reliability of MD simulations in the interpretation of those structures, especially in the field of complex systems such as ionic liquids. In this work, a method aimed at the incorporation of experimental X-ray scattering data directly into MD simulations is being developed. The method is based on the on-the-fly calculation of the X-ray structure factor, directly from the atomic coordinates. A biasing harmonic potential is then added to a conventional force field, restraining the difference between the simulated and the experimental structure factors. Motivated by the Empirical Potential Structure Refinement (EPSR) method, which uses reverse Monte Carlo techniques for the refinement of structural models via experimental data, our method will retain the time evolution of the system, the lack of which is a major drawback in EPSR. Our method retains information coming from the ordinary force fields, which have been developed and tested over several years and provide a good first-order description of thermodynamic, structural and dynamical properties of molecular liquids and materials. The Tinker molecular dynamics package was selected to implement and test this method, being simple and easy to customize. In order to avoid an excessive increase in computational resources needed for the simulation, the structure factor was calculated with direct methods instead of the traditional way involving the Fourier transform of radial distribution functions.
Le simulazioni di dinamica molecolare (MD) sono comunemente impiegate per lo studio delle proprietà strutturali e dinamiche dei sistemi molecolari. Tuttavia, le imprecisioni nei potenziali e un campionamento inadeguato dello spazio delle fasi possono compromettere la loro accuratezza nel riprodurre le strutture del mondo reale. L’incorporazione di vincoli diretti derivanti da dati sperimentali dovrebbe essere in grado di migliorare sostanzialmente l’affidabilità delle simulazioni MD nell’interpretazione di tali strutture, specialmente nel campo di sistemi complessi come i liquidi ionici. In questo lavoro, è in fase di sviluppo un metodo mirato all’incorporazione di dati sperimentali di scattering di raggi X direttamente nelle simulazioni MD. Il metodo si basa sul calcolo del fattore di struttura a raggi X, durante la simulazione, direttamente dalle coordinate atomiche. Un potenziale armonico di bias viene quindi aggiunto a un campo di forze convenzionale, vincolando la differenza tra il fattore di struttura simulato e quello sperimentale. Motivato dal metodo EPSR (Empirical Potential Structure Refinement), che utilizza tecniche Monte Carlo inverse per il raffinamento dei modelli strutturali tramite dati sperimentali, il nostro metodo conserverà l’evoluzione temporale del sistema, la cui mancanza rappresenta un importante svantaggio nell’EPSR. Inoltre, esso mantiene le informazioni provenienti dai campi di forze ordinari, che sono stati sviluppati e testati nel corso di diversi anni e forniscono una buona descrizione di primo ordine delle proprietà termodinamiche, strutturali e dinamiche dei liquidi e dei materiali molecolari. Il pacchetto di dinamica molecolare Tinker è stato selezionato per implementare e testare questo metodo, essendo semplice e facile da personalizzare. Al fine di evitare un eccessivo aumento delle risorse computazionali necessarie per la simulazione, il fattore di struttura è stato calcolato in modo diretto, invece di ricorrere al metodo tradizionale che si basa sulla trasformata di Fourier delle funzioni di distribuzione radiale.
